Question, I want to run my boat on 5s. I have 2s and 3s nanos, both are 5000mah and 65c -130c batteries.
Both batteries are new, I purchased them at the same time. I've only run the 2s briefly maybe 5 or 6 times. Can this be done safely?
I assume that the 3s should be installed on the left side to help keep the boat more stable in the turns. Do I have this correct?

Yes that should work fine,
Just run them in series and do a two minute run and check temps of everything.
I would say full run time max 4 minutes and see how many mah go back in at full charge.
What was the temp of your last runs on 4s ?

With the 5s you may see that your temps go down some with that setup,
Just run smart and have some fun and lube the flex shaft good this time.
Also do not forget to take some video's of it running from land in long straight lines left to right,
So we can see how well it is riding in the water and how much air gap is under the hull.

I got to hit the lake today but had an issue, It seams the stuffing tube shifted in the flood tube, which pushed the stuffing in the coupler. It made a scary scound. Anyway, I did get some pretty good video and here is the link.
